This looks like some ancient stage3 or the /var/db/pkg is not populated. Some details are certainly missing like where the stage3 came from and what was done post unpack.

This unpack is missing hundreds or thousands of critical files.

Did the tar command complete successfully? Any errors?
Are you out of space? Check with the df command.
Are you out of inodes? Check with the df -i command.
Did any mounts cover up the /var or /var/db directories after the unpack?

I did check the original stage3 mentioned and it has a lot more here. (Which should be 637MiB size on disk)
/var/db/pkg is what tells Portage the software packages that are installed. It gets super confused if those files go missing.

You were right, I unpacked it again and got all the files and got past that. Like you said, it must have been a bad mount. Thanks a lot for helping.
